We suffered the exact same problem. The solution we found to remove the black tile staining was to wash the tiles in a very strong solution of caustic soda, apply steam with a steam wallpaper stripper to the tiles, then use a high pressure water jet spray, while at the same time vacuuming up the water. Then used a deep clean tile cleaner - to neutralize any caustic soda solution left on the tiles. We then used dehumidifiers for 12 hours to dry the room out. The following day we raked out the black grout, from between the tiles.
Our concept at the moment is to seal the tiles before attempting to re-grout. If on our testing of the sealing we still get some staining of the tile we are going to try masking tape and plastic to protect the tile while we grout.
